I have read much about the windlass issues with the 3560/3760 and had had similar issues with our ship. The question however is...has anyone else noticed that the drains for the locker are located above the bottom of the locker allowing water to sit in the locker? I have about 3" of muck and water in the bottom of the locker. Has anyone else had this problem?

Yup...we have discussed this before. There must be a structural reason to have the drain fitting slightly above the bottom of the locker.
You can make some type of grate to elevate the floor a little, allowing water to drain. I used a thick rubber restaurant-kitchen floor mat (with drain squares), that I purchased at Sam's Club, and cut a piece to fit the locker floor. Works fine for me.
