I have been to Annapolis from NJ on my boat, so I kinda know the trip.
As others have said, the Jersey coast is easy to do. I prefer to run outside. I would not recommend Barnegat Bay, as it is constantly shifting and a tricky bit of piloting to get through. Besides that, the inside is fine, but again, I prefer the outside. I usually run a few miles offshore, to cut down on wave action.
Cape May to NYC can be a 1 day easily. But for a more relaxing trip, maybe 2 days is in order. A stop at the Shark River is a good thing, as there are nice marinas there.
I would not recommend a trip around Manhattan, as once you go north of Harlem and go into the Harlem River, you do not see anythign of real interest and are in a no wake zone for an hour+.
My 391 handled the couple trips with ease, so I am sure you would be just fine.
