Yikes, you are in like the gunkholing capital of the world.
Duck Island, Essex, Hamburg Cove, Fishers Island, Mystic, Stonington, Watch Hill, Mattituck, Port Jeff, Greenport, Shelter Island, Montauk, Sag Harbor...

Hi there - a trip our family takes (two 9 year old kids) is over to Greenport, Long Island. It is 1 1/2 hours to get there with a 25' StingRay. The town docks are easy to access and usually have open spots; the dockmasters are extremely helpful. There is a merry-go-round, observatory, blacksmith shop and lots of little shops to walk around. Good restaurants too.
Mystic is also nice. We stayed at a Brewers there - marina was nice, but it was a 40 minute walk into town.
You can always go up the CT river all the way to Hartford. Harbor Park is in Middletown - kids can get out and run in the park for a bit. Just be sure to read your charts all the way up the river - there are some sand bars that you need to be careful for (Haddam).
Thames River is also nice, but again - stay in the channel - there are dikes that you can see during low tide; you can see the Sub Base from the river - our kids enjoy looking at the submarines. Mohegan Sun is up the river with a stop in Norwich at America's Warf Marina - nice pool, mini golf, restaurant on premises, and a short walk to local restaurants.
