I have a Raritan (I think it's a PHII) manual head in my boat. I don't seem to be getting as much water into the bowl as I used to, which takes more pumps to move the waste to the holding tank. Also, I fear the joker valve is at the end. I am seeing waste water making its way back into the bowl.

Is that entire pump assembly where all my problems lie? Can the problem parts be replaced as needed without replacing the whole assembly?

Confirm which model you have and buy the maintenance/parts kit for it and replace all the parts. it's like having a new head and it's not hard to do. As far as not enough water, you might want to check your hull strainer to make sure it's not clogging up with underwater growth.
 
SInce you said the joker valve needs replacement, and if it's been a while, it probably does, just as well replace all the parts that are in the kit. Taking the head apart and putting it back together just to replace the joker valve is 90% of the work. A few more minutes and you replace all the parts in the kit.
