Planning on running up the Hudson this year and anchoring where feasiable.
Can you advise the predomient winds as well as best anchorages to seek out?

Looking for anchorages where I can stay for more than a day and see the sights. Dink to shore with the dog for a good stretch and run.

Making my way up to Troy and than to Champlain

Some folks anchor on the Rondout Creek across from the Rondout Yacht Basin (North Shore of creek). In the summer depending on the season, it can get busy along here. This would be a bow and stern anchoring spot since the tide will spin you around. Then you can dink to the town dock.
Croton may offer a spot although people usually anchor by Croton Point (North side). Not sure what is within walking distance there.
 
The winds used to blow out of the south, but the past couple of years we seem to have had much more wind out of the north.

Croton is a great anchorage, however it is exposed to the north winds and can get rough. The holding is excellent and you can anchor close enough to walk to shore. There is a huge park there, but little else nearby.

The Hudson is not known for it's anchorages, especially with what you are seeking. Get copies of these two books, they should help you out:
